Domain-adaptive Machine Learning for Nanoscale Microscopy Image Analysis
The Max Delbrück Center for Molecular Medicine in the Helmholtz Association (MDC) is one of the world’s leading biomedical research institutions. Max Delbrück, a Berlin native, was a Nobel laureate and one of the founders of molecular biology. At the MDC’s locations in Berlin-Buch and Mitte, researchers from some 60 countries analyze the human system – investigating the biological foundations of life from its most elementary building blocks to systems-wide mechanisms. By understanding what regulates or disrupts the dynamic equilibrium in a cell, an organ, or the entire body, we can prevent diseases, diagnose them earlier, and stop their progression with tailored therapies. Patients should benefit as soon as possible from basic research discoveries. The MDC therefore supports spin-off creation and participates in collaborative networks. It works in close partnership with Charité – Universitätsmedizin Berlin in the jointly run Experimental and Clinical Research Center (ECRC), the Berlin Institute of Health (BIH) at Charité, and the German Center for Cardiovascular Research (DZHK). Founded in 1992, the MDC today employs 1,600 people and is funded 90 percent by the German federal government and 10 percent by the State of Berlin.
Job description
Nanoscale 3d microscopy techniques like cryo electron tomography and cryogenic soft X-ray tomography are currently at the forefront of facilitating novel scientific findings across a range of research fields and applications. However, automated analysis of the terabytes of 3d image data acquired during a typical recording is still an unmet challenge. In the Helmholtz Imaging Platform project SyNaToSe, eight groups from six Helmholtz centers in the research fields Health and Matter are joining forces to leverage synergies in their image analysis efforts. Respective image data ranges from cryo electron tomography of cell ultrastructure to synchrotron radiation X-ray tomography of paper fibers. This diverse range of expertise and data forms an exceptional basis for developing an innovative methodological approach that tackles the current main bottleneck hindering the application of ML in the context of innovative imaging techniques, namely its demand for manually defined training data.
We are seeking a Postdoctoral Researcher with a background in computational image analysis to take the lead in this collaborative endeavor and devise methodology for domain-adaptive machine learning for automated image segmentation of nanoscale microscopy data. The position is situated in the Kainmueller lab for Biomedical Image Analysis at the MDC Berlin, and foresees research stays with project partners at the German Research Center for Environmental Health in Munich and at the DESY in Hamburg.
Requirements
- Background in machine learning for image analysis / computer vision
- PhD in a relevant field
- Experience with deep learning for image segmentation is a plus
- Experience with microscopy data is a plus
